I remember it was a boy inside a magic library, the books came to life, and it was an animated movie. Does anyone know what movie I’m talking about?

Yep, the Pagemaster. It starred Macaully Culkin and Christopher Loyd, with Patrick Stewart, Whoopi Goldburg, and Leonard Nimoy doing voices. It’s a mix of live action and animation, based on a children’s book by David Kirschner.
